Why seedlings are disappearing overnight

Be very suspect of snails or slugs, especially if seedlings disappear overnight. They'll eat young plants right down to the ground. Go out with a flashlight after dark or early morning.

I don't think anything in the soil can make seedlings disappear, they would die, not vanish, if some soil fungus or condition got to them.

Seedling Security

You said you didn't have "Gods Children" lurking about but I suspect you do. You would be surprised what creatures live near you that you never see. Even in urban areas there is way more wildlife than most suspect. It may be worth it to you to purchase an infrared security camera and aim it at your garden. The cameras are not terribly expensive & can be had at most electronic stores but you will need some way to record 6 to 8 hours. As an alternative you might be able to use a webcam attached to a laptop.
